Changed the default namespace to be <nickname>.<plugin>, per request from the Bukkit team. See http://forums.bukkit.org/threads/on-namespaces-please-do-not-use-bukkit-in-your-plugins.3732/ for more information.

Added the default configuration file so you can set it before hand. Also, fixed up the netbeans project files and a typo or two in the scripts regarding it.

Didn't want to deal with anymore compatibility issues later, so I wrote up a PowerShell script for the Windows side of things. Not quite done yet, but I did notice a small bug in the Linux/Mac script, and wanted to correct it.

Added OS detection so that the colored text would actually show on Mac OSX. Wasn't able to test it, however, so feedback would be appreciated.

Added automatic generation of Eclipse, IntelliJ, and NetBeans project files, in addition to Ant build files. Additionally, I added a basic validation to the user's input, and allowed them to set the plugin version. On first run, the script now generates a configuration file which can be used to set the output path of the new plugin, as well as what project files you'd like it to generate.
